The MZR 2.0 and 2.3 have slight differences in design. The issues (complaints, not problems) you describe is definitely on par with those who share the same engines.
About the gear grinding, it doesn't seem to happen to my buddy's 3 (5 speed). Compare to his old car (8x Integra), the clutch is hydrolic and as long as I push it all the way down, the gears don't grind. Maybe I am a bit rusty driving a stick, the only time I grind is when I shift to reverse or forget to step on the clutch all the way down.
Another complaint you will most likely to have will be the fuel efficency. While it's great to rev the engine over 4000RPM because 3000-4000 is the sweet rev point for the MZR, but you will see a significant decrease in fuel economy. If you have the Fuel Computer option on dash, it should be a great indicator. I installed the ScanGauge on my car, reving the 2.3L over 4000 yield a crazy 35-45L per hundred Kilometer. Depending on the fuel grade you have, the knock sensor works excellent with 89 octane fuel. If you have $$$ to burn, you can probably advance the knock sensor to work with 92 octane gas (lots of people does this in US) You will feel a "kick" as soon as the engine is slightly above 2700RPM.
I agree the car behaves like shxt when it is cold. Once you run it down for about 10 min, when the engine temp reaches about 80C, it runs very well.
Finally, it seems your car is "lazy". It is probably not trained properly. Same to all the Mazdas, they learn and adapt the driver's style. I guess you are varying your driving styles so far, so the car acts a bit weird. You were saying the gas padel is not responsive, but you can actually train it to be more "subtle" and "obedience".
You can reset the ECU and re-train your car by disconnecting the battery for 20 min. If you don't want to re-adjust your clock and stuff, you can reset it by opening the fuse box in the engine bay. There should be a huge round cable with the swing type release (rectangular connector). That's the master cable to the engine, once it is disconnected for 15 min, all settings will be wipe and you can start fresh. I do it once in a while when I feel the car is acting lazy.
Although the Miata is not a fast car, Mazda like it to be quiet and tame. You can consider some minor mods such as exhaust and intake. It should make the MZR works a bit better... at least it sounds better w/o the intake resonator!!
